Q1: Do you have to ask permission to rp in a thread (for example: the clan clearing, nursery, territory, etc) when you are apart of that clan's allegiance?
Q2: If you are playing as a kit, do you necessarily have to start out as a newborn?
Q3: How long do you have to be inactive for to be considered missing?
An answer to any of these questions would be great!

Cougar answered correct for the first two.
When you've submitted your character to the allegiances all the clan threads are 'go ahead' except if any thread title is particularly stated as {Private} and {Closed}, but those are usually found in the Outskirts.
As for the kits, most people usually time skip them to 1 moon or whenever they want to RP their major development so no need to start off as a newborn.
For the third question, sweeps are done every 2 weeks, so you've got 2 weeks to post (depending on what date we're on it might be less rn) before your characters are considered missing. If you don't post with them and they're still removed, most leaders allow you to submit them to the allegiances again with no penalty.
